Following boot camp in San Diego, Frye served aboard the submarine USS TRITON SS-201 for her second and third war patrols in 1941-1942. He transferred aboard USS ASTORIA CA-34 in June 1942 during her refit period at Pearl Harbor following the Battle of Midway. Aboard ASTORIA he was able to serve with his brother Lloyd E. "Jack" Frye.

Edward Frye was badly wounded during the Battle of Savo Island on 8-9 August 1942. He suffered severe burns and numerous shrapnel wounds. After many months in Navy hospitals, he was discharged from the U.S. Navy in July 1944.

Frye served the remainder of the war in the United States Merchant Marine.
